To Don:Please read these verses from the Quran.

[Quran 60:8]" Allah forbiddeth you not those who warred not against you on account of religon and drove you not out from your homes, that ye should show them kindness and deal justly with them. LO! Allah loveth the just dealers.”

[Quran 4:90]"...... Therefore, if they leave you alone, refrain from fighting you, and offer you peace, then GOD gives you no excuse to fight them."

…if you resort to patience (instead of revenge), it would be better for the patient ones. You shall resort to patience - and your patience is attainable only with GOD's help. Do not grieve over them, and do not be annoyed by their schemes. GOD is with those who lead a righteous life, and those who are charitable. (16:126-128).

Now, you can still believe what you want of Islam, but it is not necessarily an intolerant religon. Islam prescribes defensive war. For example, if a group of people come to your home and tear it down and kill your family and you do nothing about it, you are a coward and very inconsiderate of your family in the sight of Allah. Also, at the time of Muahmmad he was persecuted and if he did not show toughness then Islam would not flourish. It does not say to kill every non muslim that walks the street or any for that matter. It says that thoes who persecute Islam should be dealt with so there is no more persecution. Some verses in the Quran are only applicable for that time while other parts are Universal teachings(for mulsims any way). The part about war and fighting is only applicable when others aggress and persecute and at the time of the prophet his followers were severly harassed.
